Multiple calls of analysis_obj.run() might have weird behaviour

There might be issues if people call the run method multiple times. For example, the verbose keyword is currently only used for the first call. Subsequent calls will ignore the setting.

I assume that calling run() multiple times is not a common occurrence, but we should make sure that the user has no unexpected behaviours when it is done.
